With patch 3.3.3, Marks of Honor are being removed with the substantial changes to the honor and battleground systems. However, because there are many players who have collected a number of these marks, Blizzard is adding functionality to Alliance Brigadier Generals and Horde Warbringers that allow players to trade a Mark of Honor for a new Commendation of Service.
In addition to this, because of the Marks of Honor removal, Blizzard has rebalanced the costs of items that previously required marks to purchase. As I mentioned previously, this conversion rate looks to be 25 additional honor cost per Mark of Honor that the item required. The only case where this isn't true are the PvP mounts, which now cost 50,000 honor each as you can see in the screenshot below.

So the consensus, at least for now, is to get farming your marks. It's unknown how long the trade of marks for Commendation of Service will last, but at 2,000 honor per mark it's a pretty good bet that it won't be around once Cataclysm releases due to the changes planned for the PvP systems and the new gear levels.
Keep in mind that this information is from the patch 3.3.3 PTR and is subject to change before the patch goes live.
